I paid for a pre-order on eBay and paid using PayPal. The item is meant to be available in around 120 days BUT there could be a delay which would would mean it will take longer than 180 days. What can I do to protect myself as a buyer? Do I open a dispute on the 179th day if item was not received? What is the best way to work with the seller?

You have no buyer protection after 180 days so yes the latest to open a dispute would be day 179.
Then you could open for non receipt of item, leave it nearly the full 20 days (escalate on the 19th).
That gives the seller another nearly 3 weeks, then if you escalate and get a refund and the item turns up you can easily contact the seller and pay them again.
Advice is voluntary.
