I set my postage price as small parcel but item posted as large letter.
How do I part refund the client?

Welcome to the community forum and thanks for posting.
You seem like a very honest seller:) You can partially refund your buyer through the payment you have received from them. This is how: https://www.paypal.com/gb/selfhelp/article/how-do-i-issue-a-refund-faq760/1 .
When you go through the refund process it will ask you to enter the amount that you wish to refund and you can choose the enter the postage difference.
