I had a payment rejected by paypal credit due to not having direct debit set up

So I went to make a £50 payment towards my Paypal Credit on the 26th Oct (payment to be made by the 31st Oct) from my bank to paypal to pay off the statement for that month, but then got told on the 2nd November that it had been rejected and to make another payment. But in the time between the 26th - 2nd Nov, it said there was no payment due, so I was under the impression it had went through and was all good.
But on the 2nd November I got the email stating it was rejected and to make another payment for the balance, which i did with my debit card and it went through straight away.
So my question is, will I be charged a late fee for that "missed payment" and a black mark against my credit report, even though I was under no impression that it had been rejected until I got that email after the 31st Oct when the payment was to be made by? Or will it realise I have made a payment towards it and just scratch it off?
