Shipping notification?

When I print a shipping label I believe my customers are supposed to receive an email with the tracking number. About 60% of my customers are not receiving those shipping confirmation emails. 

 

I know customers sometimes put in the wrong email addresses and sometimes the emails go in to a spam folder but 60% is not good..

 

This did not start until the multi-order shipping tool was updated last year.

 

Any help would be greatly appreciated.
