I am the treasurer of a fraternal organization and when a member pays his dues I would like to either issue a document that indicates paid in full or to issue an invoice that indicates dues are paid.

You can do that however, it would have to be something you manually create and email to the member. If you are sending invoices, the sender does get an acknowledgement of payment.
