I do understand your concern with this. Based on what you have explained, it sounds like the merchant issued you a refund directly to your card, not through your PayPal account. This is outside of the normal refund process.
If the refund was issued directly to your card, this would mean you have received a refund for a payment you have not yet fully paid for.
Essentially, the refund you received from the merchant would be used to pay for the rest of your installments.
