Negative Balance on my account?

Good day! There is one open dispute against me. Currently, me and the other party is communicating via Paypal Resolution Center. The other party told me they didn't receive any refund yet from Paypal. But in my account, there is already a negative balance that is equal to the disputed payment (Minus the transaction fee). I am willing to "Issue a refund" to the other party. But I couldn't because before I could issue a refund, I needed to settle my negative balance first. My ultimate question now is, if I settle my negative balance on my Paypal account, will the dispute be automatically closed? Follow up question is: Why do I have negative balance, if the other party has told me that they have not received any refund yet?
