When you pay a seller its never instant, paypal CREDIT the seller for you and then paypal take the wait for the funds to transfer from your bank account.
If you have 'transfered' funds from your bank account then those funds would NOT have been used to pay the seller as it takes 5-7 working days for them to complete through to paypal. They may have left your bank account but that does not mean paypal have them as paypal use the slowest (cheapest) transfer option and it has to go via automated clearing taking 5-7 working days.
So as paypal have credited the seller the funds AND your transfer has not arrived at paypal yet then paypal take the funds from your linked bank account. This would have shown as your 'funding source' on checkout so there was no need to transfer funds to your paypal balance.
As you now have 2 transfers debited from your bank account then whichever arrives second will be credited to your paypal balance.

It's strange it only happened to one of the transactions, the other payment was debited by paypal as soon as i transferred it and made the purchase. My PayPal account is now in credit with the amount it took by direct debit. When I transfer money to PayPal it shows up in my account straight away. PayPal has done this twice in the last month, but not on any other of the i've made through PayPal.
