Invoice incorrect for combined shipping

I'm just getting back into selling and made my first big mistake.  I did not know how to do a combined shipping for a buyer who bought 2 items.  When I completed the invoice I did not know how to give her the difference between what had been calculated for shipping (2 boxes) and what it should have been, so I used "Seller discount" and gave her a refund.  Obviously I got the right dollar amount but not the right postage.  Now the postage is more then what the items and it won't let me check out because it doesn't have enough money to pay postage and the amount of the items bought.  How can I fix this and get my package out?  Thanks
