My item was sold for $0.99 and the shipping cost was $4.00. Buyer paied $4.99 with the shipping. For my gain of $0.99, paypal charged me $0.44. I ended up gating $0.55 and from this ebay also charged me its part. Was that fair? Isn't it over charging?

The standard PayPal fee is 2.9% plus 30 cents. It's the 30 cent part which takes a big chunk out of such a small payment. You should build the fees into the item price... if you wish to receive at least 99 cents for an item, start the bidding at $1.50 or so.
