Protecting my Balance

When buying from a site where I rarely shop, I generally use Paypal if they offer it. It's easier than setting up an account, and adds security.
Twice now, even though I specified during checkout that the funds were to be paid through my credit card, and though I made certain I had no balance in my Paypal account at the time of purchase, the sale managed to take funds deposited into my account after I made the purchase.
Is there any way to prevent this? It's driving me insane.

Go to your account preference to see if you have chosen bank as your primary source

No, not a bank transfer. Although my bank is my primary source, I changed to my credit card (my backup source) before finishing the purchase. The payment should go through on my credit card.
Instead, it just sits there, waiting for someone to pay me with Paypal, then instantly snaps up that payment to pay the bill.
