I had a verified bank account but it recently changed and was no longer open when I purchased something from eBay. This account was mistakenly used in the purchase. Basically, the routing number and account number have changed. I have my checking account card as a back-up source for withdrawing funds from my new bank account. Hopefully, I am wondering if this will correct itself and make sure that the payment comes from my correct account.

The outcome of this depends on what your bank reports when the request reaches them. If your bank reports the account as closed, the backup funding source will be used. If the bank reports the transaction denied for insufficient funds, the backup funding source won't be used until the primary funding method has failed two times. Typically, the bank reports the denial correctly.

To avoid mix-ups, it's vital not only to keep all your account info current, but also to carefully review your payment details before clicking to complete a transaction.
