Update: I phoned the Portuguese PayPal support, and they reassured me that our tax details look good in their system and there shouldn't be a problem. They sent me a link to upload a screenshot of the notification so they could create a tech support ticket… Before hanging up, I asked if my account could be frozen if this notification continues to appear until the end of the year, and he reassured me that I won't have a problem. However, I'm not sure how reassured I am since PayPal is known to block accounts at the drop of a hat… and I'm not sure how certain this support staff could be since he didn't have any indication of why this apparent bug was happening.
