Negative balance is higher than the estimated refund..

The buyer paid me 5088 € for the two different items and I have already withdrawed the recieved funds from my Paypal balance.
The were two separate auction in eBay, the buyer has done the one payment for the both items...
The buyer is happy with the first item, for the other item I have got from eBay requested return with refund.
The estimated refund is 3458,95 €. This refund is noticed in eBay. However, I have got negative balance of 4889,22 € ( 5088,00 - 198,78 fees ), it is just exactly the total amount for the both items !!!
And what I should do now? If I will transfer 4888,22 to my Paypal account, will the buyer receive not the 3458,95 €, but 4889,22 € ???
If the buyer will receive just the estimated ammount of
3458,95 €,
how I can get my overpaid funds back ?
