got a confusing answer on a chargeback, what to do?

me, paypal (phone support) and the seller all agreed on a refund.
- i always have my balance zero, i use paypal as a go-between the bank and the shop.
- my bank (on my behalf) initiated an automated chargeback, so on my bank statement i got a refund, but on paypal it initiated a claim opening and the balance was still zero.
- the seller could not refund because an active paypal claim
- paypal support adviced me to keep it open since they would close in my favor.
- now the payal claim is closed, and now i have negative balance.
turns out; paypal did not refund the claim!! with the notice that; i received already a refund. which is true (on the bank side), but that did not made my balance on paypal negative, but now it does. seems something is going wrong on the paypal's communication and organisation side. they need to make my balance zero.
if this would go to court, i would win the case, since the bank started the refund, but i would like to minimize the hassle for all parties. the seller is still eager to refund. i know, it sounds iffy, but the seller is legit, just not capable technically to match their systems to paypal claims for auto refund it seems.
what should i do?
update: to make things worse, paypal send me a notice of the negative balance (which they caused) and the [removed] email i have to reply to doesnt even exist anymore. i got a noreply mail autoresponder back.
paypal if you reading this, please fix your communication !!!

i ended up contacting the CEO of the company and he intervened by refunding the money. but paypal left me with a new surprise, they recalculated the exchange rate so my balance was still -20.
i have decided to close the case. i understand dealing with all kinds of currency rates, these things can happen. but that does not make me a happy paypal user anymore.
dealing with a chargeback, should really be more fluent and zero cost or at least a clear notice up front, a big warning. this transaction is NOT protected for a full refund, would you like to proceed?.
how hard can that be ? seems so easy.
