Using Virtual Terminal with website

We are currently using our zencart based website as our in-house ordering system for telephone orders. Obviously this presents a problem as we cannot take the customer's payment information due to Customer Not Present rules. We will likely go with the PayPal Virtual Terminal. Does anyone know of a method to integrate Virtual Terminal with our ecommerce software? We cannot enter an invoice number as the website does not generate this until the transaction is complete. And we cannot reliably predict the next available invoice number as customers are also ordering via the website.

The best solution I had come up with when using another processor's VT was to take the payment after calculating a total via the website - then, create a Gift Certificate in thae same amount, and then use this to complete the transaction on the website. This gave us some sort of relationship between VT transaction and website orders, but it's kludgy and confusing to the customer.

With the volume of website and telephone orders we process daily, it's critical that we can reliably establish a relationship between each VT transacrion and the corresponding website sale.
