Primary payment is my CC, WHY was my bank charged!??

So I was charged to my bank account which is pretty much empty since I have a second account, but on the statement it says it was charged to my CC.
Yet it's my bank account that's now -$45 because my bank has RIDICULOUS fees. This is the 3rd time this has happened since changing my primary payment to my CC.
For those who are thinking "why didn't you just remove your bank account?" - paypal won't let me (says there's a pending payment... when there isn't any) and my bank isn't very helpful with ending it from their side. Trust me. I've tried.
I just think it's ridiculous that they have a function to change your primary payment and NOT USE WHAT YOU CHOSE.
