Partial refund entered changes to a lower amount when entered ?

I am trying to refund the shipping fee from an item I sold. When I enter the amount to be refunded to buyer a lower amount shows as being refunded along with a fee. How do I ensure the buyer gets the full shipping fee refunded to him?
