eBay has changed the way they payout funds. I prefer using my Paypal account, but they require a bank account number now. Is there a way to keep Paypal as my main payout account?

That depends if you're signed up for the eBay Managed Payments (EMP) system or not because even if you are signed up, you can still accept PayPal payments but it'll go to eBay pending balance and then to your given bank account and not through your PayPal account at all.
If you're not signed up for EMP, then you can just link your PayPal account in the eBay account settings as usual and make sure your PayPal email address is in the listing form as receiving the payments.
