Help with Chequing account and Visa account!

So I have one Scotiabank card. It's a Visa. I sent money from my "chequing account" rather than my "visa account" when I sent money about a half an hour ago with PayPal. I used the "chequing account" because it had cheaper fees. The "visa account" (which had a different number than the "visa account") did say it was the preferred payment method to use. The recipient of my money says they recieved the money perfectly. I go onto my Scotiabank app, which tells me everything I purchase... it doesn't say any money is gone. What's happening? Am I going to get **bleep** with debts or something? What's the difference here between my Visa and Chequing account. I've always used my chequing account.
