I have bought an item on ebay but I need to pay extra for some options that I've picked, the sender wants to bill me via email, not an ebay transaction. Am I still covered under buyer protection?

You would be covered by paypals buyer protection if the seller sent you a paypal invoice.
Make sure that they FULLY describe the items that you are paying for on that invoice.
Also paypals buyer protection is not a 100% coverall so your best bet is to read up on it so you can risk assess your transaction.
