Why do I keep getting IPN Warning emails, and even if I go through all the steps to debug it in both PayPal and WooCommerce, the issue is not fixed? This is taking away from filling and shipping orders.

This would happen when an IPN message continuously fails to make it the IPN URL you have set in your account, or via the API call made for the transaction. You would need to figure out which IPN's are failing and check that the IPN URL is correct and reachable.
