If I use pay pal to pay for a item on gum tree will I be covered with the buyer protection? Could I send the money to them or do they need to invoice me and pay that way? Thanks in advance.

As long as you use the goods/services option OR pay an invoice or money request you have buyer protection.
BUT buyer protection is not a 100% coverall so read up on it and then you can risk assess your transaction.
Also make sure when you pay that the item you are paying for is FULLY DESCRIBED on the payment method.
Advice is voluntary.
Kudos / Solution appreciated.
