WooCommerce losing connection with Paypal after customer clicks to pay

We've had a WordPress/WooCommerce site for a couple of years (galloacoustics.com) which uses Paypal checkout as one of two payment methods (The other being Braintree Credit Card).

 

We've never had any issues until we recently decided to start using the new-order functionality of WooCOmmerce to be able to create an order and send it to a customer so the only thing they need to do is enter payment details. It all worked fine in testing but the very first real order followed an unanticipated path and is now stuck in limbo, unable to be paid.

 

If a customer selects to pay via PayPal from the nor al checkout page, the Paypal login & authorization happens in a modal window, so the browser window never leaves our site. However, when paying through a manually created order, which uses WooCommerces order-pay.php form, it opens PayPal in another tab. This didn't seem to affect the payment when logging into Paypal and paying that way, as we did in testing. But the customer selected to pay by PayPal, then selected to pay as a guest and entered his card details. After submitting, that PayPal tab immediately closes, but the payment page tab doesn't update.

 

I'm firstly trying to establish if this is an issue with the code and how it passes the customer between our site and Paypal, or if it is a PayPal setting we have missed which is not returning the customer properly to our site.

 

Is this something anyone has come across?
