We issue invoices separately that members can pay via a link to PayPal. Is there a setting that I can load that all transaction charges go to the customer?

For every transaction that you receive as 'Goods and Services' is charged a fee that depends on your Country, on the Country of the buyer and any currency conversions. These fees are always paid by the seller and there would be no option to charge the buyer for those fees.
