why was I charged a Final Value Fee on Shipping when I didn't ship through Ebay?

I am an infrequent seller and I'm not understanding some of these fees.
I recently sold an item that I had intended to ship in a USPS flat rate box. When I was packing the item, I decided to buy a larger box to accomodate the fragile collectibles and so that I could increase the insurance. I paid the shipping myself; did not use the Ebay label. It cost about $4 more than the flat rate box, so I had to eat that.
Now I see that Ebay is charging me a $2.23 Final Value Fee on Shipping. I could understand this (maybe) if I had shipped through Ebay, but I didn't. How is this fair?

What does this have to do with Paypal ???
Ebay is another company completely.
