If I have a total balance higher than my available balance, could I still make purchases based on my total balance?

If you have a bank account or credit card linked to your paypal account, paypal will use the paypal balance first and then debit the checking account or cc you have on file.

But I have a pending balance, so why would they take money out of my bank account? Couldn't they just charge my paypal using the pending balance?

No... a pending balance is not an available balance, and so... it is not available to be used as funding for a payment.
