I shipped out two separate orders in one package. When I entered in the tracking numbers it said one was invalid. Is there away to combine both orders into one?

Not a sensible idea.
If your buyer paid in 2 transactions you should ship in 2 transactions.
Otherwise your buyer could open 2 disputes and you would only have proof of delivery for x1 of those orders.
If you are going to combine orders then invoice your buyer to pay x1 payment.
Advice is voluntary.
