My prefered "payment method" is set as "bill me later", but it was not used when a recent transaction went through. There was sufficient dollars available. Anyone have any idea why this happened, and how to prevent it from ocurring in the future?

Not sure if that source will work with a recurring type transaction. Suggest that you follow-up with customer support as functions do change. You can contact them via email, phone or through Twitter @AskPayPal or via Private Message on their Facebook page at https://www.facebook.com/PayPal
